Ok on Rayquaza what are his stats?
Rayquaza @ Perrim Berry ~Outrage ~ExtremeSpeed ~Fly ~HyperBeam
Outrage - (Although it gives stab it seems useless when you have Dragon Claw which is more powerful than outrage alone. It also then clears up the held item so you don't have to waste it on the Perrim Berry to heal confusion.)
ExtremeSpeed - Good move on most pokemon and it really helps to have a move of this type in competive play. On physical Rayquaza this is great.
Hyper beam - This move is terrible on all pokemon except Porygon Z and Slaking. Seeing how you already have a normal type poke with Extreme Speed this slot is better reserved for attacking pokemon that Ray. Now Steel Types are really the only pokes who can take any hit from a Dragon Move so replace this with Flamethrower (If it learns it, I dunno. I usually never touch ubers) or eq/stone edge. Flamethrower > other two on a mixed Ray.
Fly - Fail, but like you said, you plan on replacing it with AA. It's good to have a move that will never miss a hit on your team, but with pokemon you'll be running into in Competive uber play.. who's weak against it? You have cerebi and... yea... Shadow Ball Ftw. IF it learns shadow ball. I really need to brush up on ubers.
I can't comment on Gira.
Kygore sounds good but remember. Sheer Cold isn't a good move at all, and it might be banned. If your on scarf you won't be able to switch moves and chances are if you go with that, they might throw a sturdy in or just set up to lower with DT and such. Also the slowest pokemon on the field or the one switched in will control the weather. So if you run into Groudon, he'll control the weather. So all water attacks will be cut and he'll have 240 base solarbeam out each turn. Just remember to bring this guy out later in the game. Also Stabbed, full health water spout against blissey will do some damage, but can still wall this pokemon easily. You don't want to get stuck with Kygore vs T-Wave Blissey end game. I recommend you put Body Slam or another physical move on Kygore regardless of it's stats.

Get rid of T-bolt and put Grass knot on mewtwo.
With that my Yomi, keep Extreme speed, add flamethrower over ice beam. Thunder Bolt you can either ditch or keep. If you Ditch it put Crunch Add Dragon Claw IF you don't add Crunch. Dragon Pulse with Crunch though

Kygore @ Choice Scarf (normally, but your speed I dunno if you should since you still can't outspeed most ubers.) ~ Water Spout ~ Thunder ~ Ice beam ~ Waterfall/aqua tall/Earthquake
Now Choice Scarf Kygore is basically meant to get into the battle mid game, after you think groudon is dead, but you can still take it on even if you lose weather control thanks to Stab full health water spout. Thunder and Ice beam are standards. Ice beam takes down flying dragons and thunder will take down opposite kygore's and maphanys easy and is given 100% with rain dance in effect.
Last Slot is meant to be physical not to take advanage of he's physical stat, but to get spe walls like Blissey. So Aqua tail is 90 base 90%, waterfall 80base 100%, Eq is meant to take down steel pokemon that can easily wall you.

I don't believe speical attacks are helpped by King's Rock, so that might not be the best choice for me. As a dragon with an x4 ice weakness it'd probably be best if you put a focus sash on him instead. He'll go down in one blow with standard OU and UU pokes.
Mewtwo is pretty, the only down side is the fact you don't have anything to take down other psychic pokemon. You'll be able to hit all other ubers for great damage though.
Giratina ~ Well I still don't know much about him or his stats, but I doubt you should have Shadow Force. They can easily switch to Blissey and wall you. Shadow Claw and another physical move should good. Maybe include a healing move or a blocking one.
Kygore ~ Your set, the only thing you may want to change is the item. It all depends on whatever your fightin' though so you can't go wrong with qc.

Ok seriously call your gamestop right now and ask them and dude your really gonna need a team of 6 regardless. Cause of the PBR screen is just like in stadium on the n64. You see all 6 of your enemies pokemon and then you pick your lead and the others from there.
Giratina.. I'm sorry but I can't really comment on him. I've never used him before. The best moveset I can honestly think of for him is a + def evs Shadow/Dragon Claw ResTalker
